Most microbiota detected in the GI tract of farmed Atlantic salmon derives from feed or the water taken in by the fish when they feed. The datasets here are used in comparisons with digesta and mucosal samples (in separate SRA datasets) as a means for comparison to understand the gut microbiome. Lactic acid bacteria and other bacteria taxa typically associated with gut environments (Bacteroidales, Clostridia, Fusobacteriales) are diverse in the feed samples while various water samples are dominated by bacteria typically associated with either low salinity or marine water environments. The end result is that the gut of Atlantic salmon is actually only colonised deliberately and successfully by a very specific group of bacteria and these coloniser taxa are minimally present in either feed or water samples analysed here.
