Here we report the draft genome sequences of a fungal endobacterium. The host fungus, Mortierella elongata FMR23-6 was isolated from crop land soil in Ibaraki, Japan. Attempts to isolate this endobacterium from the fungus were not yet successful, but a highly purified bacterial fraction could be prepared. We extracted the DNA from the collected endbacterial cells and analyzed the genome using 454-pyrosequence and ABI 3730xl. The sequence reads were assembled in 12 scaffolds.
