This dataset contains filtered SNP VCF files and the shell scripts used in the analysis of RADseq data from two bat species, Pteronotus gymnonotus and Pteronotus personatus, sampled in the Brazilian Caatinga. These data support the results presented in the associated manuscript, which explores genetic diversity and population structure using Stacks v2, PLINK, and R.
