The nutritional value and economic value of Flammulina filiformi are largely affected by brown-ing. In this study, transcriptome analysis of two strains of homonuclear and heterologous strains showed that the mitochondrial genome played an important role in the regulation of browning degree of F. filiformis fruiting body. In this paper, the RNA-seq high-throughput sequencing of Il-lumina was used to study the changes in gene expression and key biological pathways of the two strains at four main development stages. The results showed that DEGs were mainly involved in the process of ubiquinone metabolism, serine family amino acid metabolism and aspartate family amino acid metabolism. WGCNA analysis showed that tyrosine metabolism, lysine degradation, glutathione metabolism, proteasome, tryptophan metabolism, steroid biosynthesis, oxidative phosphorylation, phenylalanine metabolism, cysteine, methionine metabolism and peroxisome may play a key role in browning of F. filiformis. This study is helpful to understand the important role of mitochondrial genome in the growth process of F. filiformis and provide help for the se-lection of excellent varieties.
