We analyzed 134 Neurospora crassa strains. RIP frequently occurs in gene regions, and some functionally important genes have not been excluded. Many LRAGs show unique RIP remnants at the same gene loci in different strains, suggesting that these LRAGs originated independently from multiple RIP events in various samples. Strong purifying selection was the primary reason for the conservation of those important genes, even though they went through RIP. And, experimentally, we have shown that these genes have very important functions. One of the genes was resistant to bread preservatives through a RIP mutation. Tracing RIP signatures can rapidly identify functionally important genes with historical RIP, enhancing our ability for gene mining in many fungal pathologies.
