收藏资源简介:
Data associated with the publication Nesotrochidae, fam. nov. ‒ a new name for the New World cave rails Nesotrochis spp., sister taxon of the New Zealand adzebills (Aptornithidae). The dataset comprises three categories of data: New assemblies of mitochondrial genomes for Mentocrex kioloides (complete, circular) and Rallicula forbesi (partial), both from the Bird10K (B10K) consortium. These are assembled from whole-genome sequencing data and annotated through alignment-and-transfer followed by manual curation. Files made available are the sequences (.fasta), annotations in GFF3 format (.gff), and sequences and annotations combined in GenBank flatfile format (strict and not strict; .gb). File prefix: MtAssembly_. Metadata for the two samples: Madagascar Forest Rail Mentocrex kioloides: Adult male, collected 10 Jan 2009 at Moramanga (18.78°S, 48.3232°E), Ambatovy-Analamay Forest, Madagascar, by Marie Jeanne Raherilalao. B10K id: B10K-D-MAD-204. Forbes's Forest Rail Rallicula forbesi: Male, collected 5 Oct 2015 at Denge Numbu (5.7625°S, 145.1983°E), Madang Province, Papua New Guinea, during the Zoological Museum University of Copenhagen (ZMUC) 2015 Papua expedition. B10K id: 150322. Alignments of concatenated coding sequences from eleven mitochondrial genes, covering Ralloidea and gruid outgroups. Sequence names include species and either GenBank accession number or voucher number for novel assemblies. Available in nexus (.nex) and phylip (.phy) format, with an additional three-field text file (.txt) defining CDS ranges. File prefix: Alignment_. BEAST2 input and output files from phylogenetic analyses. These include the alignment used with third position RY-coded (.nex), the BEAST2 input file with operators optimised (.xml), the raw output files (.log; .trees) from two replicate 100-million generation runs at different seeds, and maximum credibility clade trees created using TreeAnnotator (.MCC_avgHeight[.Fig2].trees), with replicate 1 corresponding to Figure 2 of the paper. For details, see Material and Methods. File prefix: Beast2_.
