In this study, the sequencing was performed on 454/Roche FLX technology using normalized cDNA libraries prepared from young leaves, roots, bolls, ovules, and fibers of G. arboreum L. and G. raimondii. Reads from two independent sequencing samples for each species were combined to assemble contigs. The combined sequencing analysis using 1,699,776 reads from A-genome and 1,464,815 reads from D-genome resulted in 89,588 contigs for A-genome and 65,542 contigs for D-genome. The majority of contigs (~70%) ranged from 200 to 1,000-bp. Analysis using self-blastn reduced the unigene contig number by 52% in A-genome, and 57% in D-genome, suggesting that 50% or more of contigs are paralogs or isoforms within each species. Between A-genome and D-genome EST collections, the majority (73-81%) were conserved, whereas 27% and 19% contigs were specific to A-genome and D-genome species, respectively. Using these ESTs, we generated a total of 34,985 genomic specific SNPs (GNPs) from 11,172 contigs or genes, indicating a possibility of separating allelic expression for these genes.
