This dataset was sequenced for the population genomics study of the Apis cerana japonica. The Japanese honeybee (A. c. japonica) is the only species in the genus Apis native to Japan and has received much attention as a unique bioresource. We examine the population genetic structure and divergence among the regional populations in Japan by re-sequencing the genome of 105 individuals from the three main islands with diverse climates. Of these 105 individuals, 87 were provided by the National Agriculture and Food Research Organization (NARO), and 18 were obtained from research collaborators. Based on the analysis results, we discuss the evolution of genetic divergence and local adaptation of this subspecies.
