This data comes from the State Key Laboratory of Breeding Biotechnology and Sustained Aquaculture, Institute of Hydrobiology, Chinese Academy of Sciences, China. In this study, we generated a chromosome-level genome assembly of the obligate cave loach Troglonectes daqikongensis usingPacBio HiFi long-read sequencing and Hi-C technology. The final genome assembly is 615.18 Mb in size, consisting of 47 scaffolds, with a contig N50 of 20.92 Mb and a scaffold N50 of 23.57 Mb. In total, 97.96% of the genome was anchored to 25 pseudo-chromosomes. Genome annotation identified 276.51 Mb of repetitive elements, accounting for 44.95% of the total genome length. Using a combination of de novo prediction, homology-based search, and transcriptome-assisted approaches, we predicted 24,652 protein-coding genes, of which 99.89% were functionally annotated. A total of 4,774 rRNA genes, 9,759 tRNA genes, 896 miRNA genes, and 1,652 snRNA genes were identified using a combination of model-based prediction and database-driven annotation strategies.
