The aim of the present study was to understand the diversity of microbial eukaryotes in freshwater deep lakes of Japan using high throughput sequencing. This study tried to focus on the community dynamics of microbial eukaryotes in the waters column of deep freshwater lakes in Japan. Monthly samples were collected for one year in 2017 (from depths 5, 20 and 60 m) and also from a high frequency weekly sampling, which was conducted for three months during the spring of 2016 (from depths 5, 10 and 50 m) in Lake Biwa, Japan. One time sampling was also conducted from Lake Ikeda, Japan where samples were collected from depths (5, 50, 100, 150 and 200 m) covering epilimnion and hypolimnion. Samples for microbial eukaryotic community composition was analysed using Illumina Miseq platform using 18S rRNA universal V9 primers.
