In the “Without Pfam integration” experiment, analyses were done on the entire genome, without masking the already known Pfam domain occurrences in the BLAST search nor using them as potential co-occuring hits in the co-occurrence analysis. On the contrary, in the “With Pfam integration” experiment the already known Pfam domain occurrences were masked in the BLAST search and used as potential co-occuring hits in the co-occurrence analysis.
