Agriculture and livestock farming show remarkable economic and social growth throughout the world. These activities and the large quantities of the vegetable wastes of the markets generate millions of tons of waste a year. To reduce these environmental impacts the anaerobic digestion (AD) is used to treating of wastes. qPCR results of the Archaea and Bacteria domains, Methanosarcinacea and Methanosaetacea family (16S rDNA gene copies) showed a balance in AD. Methanosaeta genus was more diverse, around 90% in both reactors (Ion Torrent Platform). The bacteria Petrimonas, Synthrophomonas, Alkaliflexus, Megasphaera, Sedimentibacter and Clostridium_III were highly abundant in R1. Higher concentrations of Fe2+, Zn2+, Cu+, and Ca2+ in R1 promoted a high abundance of the Methanosaeta. In contrast, Clostridium_sensu_stricto was more abundant in R2. The manipulation of these microorganisms in anaerobic reactors can be the key to success in treating waste as well as in the better production of renewable energy.
