We have used bioluminescent Citrobacter rodentium infection of mice, which readily allows us to determine when transmission has occurred between co-housed animals and produced experiment transmission chains in which we know the donor and recipient. The infecting population at each step has been deep sequenced to allow us to define within-host sub consensus variation; mutations which have yet to reach fixation.
