The diversity and spatial variability of eukaryote, particularly fungi, was studied in two French aquatic ecosystems (freshwater lake and marin environment). The two freshwater lake ecosystems studies included : the oligomesotrophic Lake Pavin, and the eutrophic Lake Aydat. The two Marins environment investigated included the Atlantic ocean (located close to the city of La Rochelle) and the English Channel at the SOMLIT station (located close to the city of Wimereux). Freshwater samples were collected along a transect from the banks to the centre of each lake, while Marin samples were collected at two dates (May 4 and June 2 for La Rochelle, and March 31 and April 21 for Wimereux). The samples respective biodiversity was analyzed using two the 454-pyrosequencing of 18S rRNA hypervariable V2, V3, and V5 regions using two primer sets (one universal eukaryote, and one specific for fungi). The fungi primers were specifically designed to amplify the major phyla of fungi.
