30,229 SARS-CoV-2 sequences with the collection date ranging from 31 December 2019 to 22 March 2021 were retrieved from the GISAID database (https://www.gisaid.org/). A total of 3584 sequences were removed by applying the filter that removes those with higher than 0.1% nnn and ambiguous letters. Multiple sequence alignment (MSA) of the sequences was performed using MAFFT with the parameters left as default.
