Sequencing libraries were generated using barcoded primers to amplify partial 16S rRNA gene sequences of ciliate host-associated archaea. The template for each PCR reaction was a pool of anaerobic ciliate cells isolated from culture. Amplicons were sequenced on an Illumina MiSeq.
