This study was conducted in Thailand during the dry season from November to December 2016. We collected river water samples at 39 sites along the main river network of the Chao Phraya, Ping, Wang, Yom and Nan, Thailand. At each sampling site, we took water samples from three different positions: left bank, center and right bank. At each position, we duplicated filter replicates by filtering 100 mL onsite onto an individual GF/F filter (Whatman, 25 mm diameter, 0.7 μm pore size), resulting in 200 mL per position (2 filters) and a total of 600 mL per site (6 filters). We extracted the DNA from the filter with DNeasy Blood & Tissue kit (Qiagen) and performed an Illumina MiSeq dual-barcoded 2-step PCR amplicon sequencing protocol. We focused on the detection of fish diversity, therefore we used the 12S MiFish primers for amplification.
