We conducted a comparative tissue-specific RNA-seq analysis at three developmental stages for two cultivated and two weedy rice genotypes. We selected two cultivated rice varieties stemming from different domestication events that differ drastically in AZ morphology, aus and temperate japonica, and their de-domesticated weedy rice descendants, BlackHull Awned (BHA) and Spanish Weedy Rice (SWR) respectively, that converge in both high seed shattering and in AZ morphology. Each crop-weed pair thus represents two independent evolutionary lineages, the aus lineage and the japonica lineage, in which seed shattering and the AZ have been modified.
