Supplementary Files for Earl Grey: a fully automated user-friendly transposable element annotation and analysis pipeline

This dataset contains all additional files referenced in Earl Grey: a full automated user-friendly transposable element annotation and analysis pipeline. Additional File 1: Results and discussion for the selection of the default parameters for the BLAST, Extend, Align, Trim (BEAT) process. Additional File 2: Tar archive containing configuration files and TE families to generate all nine simulated genomes. Additional File 3: Tar archive containing reference TE coordinates in GFF format and GFF annotation files for each software used to annotate TEs in the simulated genomes. Additional File 4: Excel file containing all supplementary tables with contents page. Additional File 5: Distributions of TE consensus lengths generated by each methodology against the real TE consensus sequence lengths. Additional File 6: Extended version of figure 5a to illustrate the distribution of consensus lengths for EDTA, which extend beyond the limits set for readability. Additional File 7: Tar archive containing TE annotations for D. melanogaster annotated with each software, in GFF format.
