The metagenomics-based NGS strategy could detect multiple viral agents in porcine diarrheicsamples, which included the existing and novel viruses, without prior knowledge of the specifictarget. Significant number of viral reads were related to different RNA viruses belonging tofamilies Picobirnaviridae, Picornaviridae, Astroviridae, Circoviridae, Parvoviridae,Partitiviridae, Reoviridae, Herpeviridae, Virgaviridae, Mimiviridae, Paramyxoviridae,Polycipiviridae. The full genomes of multiple porcine viruses viz. Circovirus, Enterovirus,Picornavirus, Picobirnavirus, Sapelovirus, Senecavirus and Posavirus were generated andphylogenetically analysed. In summary, an unbiased survey of viruses in the faeces of porcinerevealed frequent coinfections with a highly divergent viruses providing favorable conditions forviral recombination and reassortment events. Surveillance of viral pathogens in animalpopulation reveals the circulation of known and new viruses, facilitating the detection ofemerging viruses and their pathogenic and zoonotic potentials.
