Cis and trans regulations are important ways to influence gene expressions, and therefore play crucial roles on promoting plant diversity and improving crop quality. In the present study, using deep RNA sequencing in reciprocal F1 hybrids and their parents for 10dpa and 20dpa fibers, we define the genome-wide cis- and trans- regulatory differences between Upland cotton and its wild progenitor.
