This dataset supports the study "Untargeted metabolomic profiling reveals interannual and soil-driven variability in the composition and bioactivity of Sierra Nevada honeys". It includes raw untargeted metabolomics data acquired from 42 high-mountain honey samples collected in Sierra Nevada (Granada, Spain) across two years—2021 (A-series) and 2022 (B-series)—spanning different altitudes and soil types. Five commercially purchased honeys from Spanish supermarkets are also provided as controls. All samples were analyzed using HPLC-ESI-TOF-MS in both positive and negative ionization modes. The repository contains mzML files with full-scan mass spectrometry data used for metabolite profiling. Samples were anonymized and coded. Comprehensive metadata are provided, including sample identifiers, year, dominant soil type and altitude.
