资源简介:

This is a dataset about random dot kinematograms in desert locusts (Schistocerca gregaria). The following files are stored here: MatrexVR_4coherence_raw_data.zip MatrexVR_4coherence_database.parquet.gzip metadata.csv, metadata.xlsx Protocol to run RDK in locusts at MatrexVR.pdf Temporal dynamics of visually guided steering behaviour in desert locusts.pdf -------------------------------------------------------------------------------------------------------------------------- Belows are the description of these files (For the software part of the study such as analysis code and stimulus code, please have a look at the GitHub repository) MatrexVR_4coherence_raw_data.zip The experiment was conducted from the 1st of August to the 11th of August in 2024 at the VCC building (Zt611) in University of Konstanz This is a zip folder storing raw data of the 71 animals in the manuscript. The folder follows this structure ├── MatrexVR_4coherence_raw_data │ ├── GN24XXX │ │ ├── YYMMDD│ │ │ ├── coherence│ │ │ │ ├── session1│ │ │ │ │ ├── camera#_YYYY-MM-DDThh_mm_ss-YYYYMMDD_hhmmss.dat│ │ │ │ │ ├── camera#_YYYY-MM-DDThh_mm_ss-YYYYMMDD_hhmmss.parquet.gzip│ │ │ │ │ ├── sync#_YYYY-MM-DDThh_mm_ss.csv│ │ │ │ │ ├── temperature_humidity_el_usb.txt│ │ │ │ │ ├── trial_eventsYYYY-MM-DDThh_mm_ss.csv │ ├── GN24XXX │ │ ├── YYMMDD │ │ │ ├── coherence │ │ │ │ ├── session1 Inside each animal's folder, there are five files. The following examples came from GN24098. This is also the animal whose data was drawn in Figure 1 in the manuscript. File Name Note camera2_2024-08-10T17_38_24-20240810_231205.dat This file stores the raw data from FicTrac. The naming logic of the file is the camera ID followed by recording date, followed by analysis date. camera2_2024-08-10T17_38_24-20240810_231205.parquet.gzip This file stores curated data after FicTrac. The curation process starts from extracting to adjusting the unit of angular velocity and tracking x, y position based on camera frame rate and airball size respectively. The naming logic of the file is the same as .dat file (the camera ID followed by recording date, followed by analysis date). sync2_2024-08-10T17_38_24.csv This file stores the readout of synchronisation scene, detected by Bonsai. The naming logic of the file is the same as .dat file (the camera ID followed by recording date, followed by analysis date). temperature_humidity_el_usb.txt This file stores readouts of temperature and himidity from EL-USB-2. trial_events2024-08-10T17_38_17.csv This file stores information about trials and inter-trial intervals presented to this animal. The naming logic of the file is the same as .dat file (the camera ID followed by recording date, followed by analysis date). MatrexVR_4coherence_database.parquet.gzip This is a curated database about visually-evoked steering behaviour (angular velocity) from all of the animals described in the manuscript. The database was summarised as a Pandas dataframe (version 2.3) and saved as .parquet file in python (version 3.14) In this curated database, animal's response in a trial was stored row by row. The trial information was stored in the first 16 columns. They are Column Name Note Growth condition Whether the animal was reared in gregarious (g) or solitarious (s) condition. (string) stim_index index number of the trial (integer)Note: inter-stimulus interval was considered trials during data acqusition. Hence, the index number here is odd number only (even number were noted for inter-stimulus interval but were not kept in this dataframe) temperature Temperature in °C (float) humidity Relative Humitidy level (float, from 0 to 100%) opto_index_isi optomotor index during inter-stimulus interval. (float)Note: 5-second prior to the stimulus presentation opto_index optomotor index during stimulus presentation (float). To learn how to calculate optomotor index, check out this GitHub repository travel_distance_isi travel distance during inter-stimulus interval (float)Note: 10-second prior to the stimulus presentation travel_distance travel distance during stimulus presentation (float) stim_type Coherence values x Direction. The value can be -100, -66,-33,0,33,66,100 (integer) present_trial_duration The duration of stimulus presentation (integer) preStim_ISI_duration The duration of pre-stimulus inter-stimulus interval (integer) stim_onset_thframe The frame number when the stimulus starts (integer) isi_onset_thframe The frame number when the pre-stimulus inter-stimulus interval starts (integer) ID The animal's number in the panda dataframe, ranging from 0 to 70. Note: this ID is different from the one in metadata. The ID was assigned during the analysis sequence (integer) Path Absolute path to the animal's folder (string, only relevant if accessing the animal via the server of AG Couzin Fuchs) VR_no Which VR rig was used for this animal? The value can be camera1, camera2, camera3, camera4 (string) After the 16th columns, each column represents the angular velocity at the particular frame number. For example angular_velocity_f1, angular_velocity_f2, angular_velocity_f3 etc. In the curated dataset, the stimulus onset is at the 1000th frame (the 10th second in each row), and the offset is at the 3500th frame (the 25th second in each row). To use these two files easily, get the analysis code from its GitHub repository. metadata.csv, metadata.xlsx They store the same metadata but only in differnt file types. The metadata shows every animal's information (including those animals which did not go into data analysis) ID The ID of the animal in this project Experiment Type (open/closed loop) open-loop or closed-loop experiment: open-loop expeirment is the condition where visual stimuli are presented without feedback from the test subject (string) Independent variable1 Variable to test in the experiment (string) Source of the Animal (BTBE or TFA) BTBE is the abbreviation of a pet shop in Germany; TFA represents animal resource centre (string) Instar The instar of the nymph. Note: this is only an estimated age, which is based on animal size (string) Sex not applicable, hard to identify the sez in nynph stage Hatch Day The date of hatch (YYYYMMDD) Locust Colour Cuticle texture of the desert locust (string) Experimenter Name initials of the experimenter (string) Social Isolation (-1 or the number of hours) Duration of the treatment (in hour). -1 means no social isolation treatment (integer) Food retriction (-1 or the number of hours) Duration of the treatment (in hour). -1 means no food restriction treatment (integer) Housing Condition before the experiment Whether they were reared in solitarious or gregarious conditions? (string) Tethering method What materials were used to tether the animal? (string) Tethering body part Where to place the tethering material? (string) Wings expand at the end of the experiment? If the animal's wings start to expand? This is a sign of entering molting stage. (Boolean) Molting after 24 hour? If the animal molt (moult) 24 hours after the experiment. (Boolean) Excluding this animal from analysis (Usually when animals escape from tethering, molt, or die) If this animal is excluded from the analysis (Boolean) Comment Reasons to exlclude the animal (string) Protocol to run RDK in locusts at MatrexVR.pdfThis is a protcol about how to use and maintain the hardware of the setup, based on my personal experience. Temporal dynamics of visually guided steering behaviour in desert locusts.pdfLast but not least, a manuscript describing the narrative of this study.
