Transcriptomic data were generated to investigate alternative splicing and transcript-level expression variation associated with feed efficiency in Holstein and Jersey cattle fed control and high-concentrate diets. This study explored potential relationships between feed efficiency phenotypes, breed, diet composition, and transcript-level regulatory patterns. RNA-Seq data were processed using CLC Genomics Workbench to obtain transcript quantification and differential expression results. The dataset includes raw transcript read count matrices prior to normalization, differential expression analysis tables, and RNA-Seq alignment statistics.
