Salix is the genus with the highest diversity of Salicaceae. Its diversity centers are mainly distributed in East Asia, and there are about 350-500 species worldwide. t contains a wide variety of valuable tree species integrating landscape, ecological protection, industrial materials, and biomass energy. In this study, we sequenced and assembled chloroplast genomes of representative species of Salix, compared chloroplast structures of different subgenera, screened evolved genes, and reconstructed phylogenetic relationships of Salix. The chloroplast genomes of 10 species ranged in length from 154,444 to 155,725 bp and annotated 131 genes, including 88 protein-coding genes, 35 tRNA genes, and 8 rRNA genes. The structural variation in the non-coding region of the Salix chloroplast genome was greater than that in the coding region. Five regions with high variation were identified. Codon bias screened out three rapidly evolving genes. Phylogenetic analysis showed that Salix can be divided into two Clades. This study elucidated the characteristics and evolution of the chloroplast genome in Salix. It provides valuable resources for further understanding of the evolutionary relationships of Salix.
