Dataset: 3D confocal microscopy of the mouse glomerular basement membrane This dataset contains 74 three-dimensional confocal microscopy volumes of mouse kidney glomeruli, imaged in optically cleared and swelled tissue, together with expert annotations of the glomerular basement membrane (GBM). The data come from nine animals across three experimental groups: wild-type controls, a collagen-IV mutation model of Alport syndrome, and a podocin mutation model of nephrotic syndrome type 2 (NPHS2). Each animal belongs to one group, identified by the animal token embedded in every filename: Control: AUY380, AUY381, CKM103, CKM110NPHS2: BDP669, BDP672, BDP675Alport: CKM104, CKM105 Each volume is a TIFF z-stack of three fluorescent channels, stored as 8-bitintensities: Nephrin (a podocyte marker), Collagen IV (labelling the basal aspect ofthe GBM), and wheat-germ agglutinin (WGA, labelling the full GBM and cell surfaces).Volumes were acquired at 2048 x 2048 pixels laterally with 12 to 16 axial slices.Annotated volumes carry the binary GBM mask as a fourth channel alongside the three marker channels; unannotated volumes contain the three marker channels only. Twelve volumes, from 8 of the 9 animals, carry manual binary GBM masks: 3 control, 4 NPHS2, and 5 Alport. The GBM was delineated as the region between the Collagen IV signal at its basal (inner) boundary and the Nephrin signal at its outer boundary, using WGA where either marker was locally absent. A further 62 whole-glomerulus volumes are provided without annotation: 29 control, 18 NPHS2, and 15 Alport. To support inter-annotator analysis, one sub-volume per group was additionally annotated independently by three experts. All annotations were made on the original, non-interpolated volumes.
