This study measures transcriptomic differences due to overexpression (via Slbp RNAi) or knockdown (via abo mutation) of histones in precisely staged Drosophila melanogaster embryos spanning the maternal to zygotic transition. Overall design: This study was conducted as 3 different RNA-seq experiments; a) Slbp v/s WT single embryo broad timecourse comparison b) abo v/s WT single time point pooled embryo comparison and c) abo v/s WT single embryo timecourse comparison For Slbp (single embryo) comparison: 5 replicates each of Slbp and WT pre-nuclear cycle (NC) 9 embryos; 4 replicates of Slbp and 6 replicates of WT NC13; 5 replicates of WT NC14 embryos. Slbp NC13 Replicates 1 and 2 and WT NC13 Replicate 1 were also sequenced multiple times i.e. technical replicates. For abo single time-point (40 pooled embryo) comparison: 3 replicates each of abo and WT at NC14. For abo timcourse (single embryo) comparison: 2 replicates of abo unfertilized (NC0) and 3 replicates of WT NC0; 3 replicates each of abo and WT at NC10, NC11, NC12, NC13 and NC14. The abo time course libraries were sequenced over 4 lanes in 2 different in different batches to get the necessary read depth i.e. technical replicates.
