This study aimed to investigate the effect temperature has on the gut microbiome of Chinook Salmon held in a seawater RAS facility. To establish if faeces can be used as a proxy for changes in the microbiome, we furthermore deciphered the differences of the faecal bacterial community versus the bacterial community found in the gut wall of the hindgut by comparing their communities in general and with respect to the effect temperature has on the microbiome. To understand the temperature effects in the different microbiomes, we analyzed the faeces and intestinal wall mucosa from the hindgut from 139 fish, held at four different temperatures (8,12,16 and 20C). We also explored the relationship of the microbiome with other fish health data taken at the same time from the same fish. These included general tissue composition, fatty acids, histology, blood and health data.
