We compared AMF community structure of healthy and HLB-infected (diseased) citrus rhizospheric soils from nine citrus orchards in southern China using Illumina high-throughput sequencing of 18S rRNA gene clone library. The result showed that HLB reduced AMF colonization and significantly changed community structure, but did not affect AMF richness and diversity in the field. Rhizophagus, Glomus and Sclerocystis were the dominant genera in the rhizosphere of citrus plants. Rhizophagus was the most abundant genus presented in the samples from healthy plants, and Glomus was the most abundant genus in the diseased samples.The abundance of Ambispora and Septoglomus in healthy samples was significantly higher than those in the diseased samples. Dentiscutata and Funneliformis were significantly predominant in the diseased samples. Seventeen VTs were significantly enriched in healthy citrus samples, while eigth VTs were significantly enriched in diseased samples.
