Based on the results of phenotypic, cytological and physiological changes, we speculated that the transcriptional level of genes related to pigments metabolic pathways, had been changed in the leaves of the Osmanthus fragrans cultivar at three different color stages. To test this, the leaves from R, YG, and G stages (each with three biological replicates) were selected to build nine cDNA libraries for RNA sequencing. We identified various differentially expressed genes involved in pigments metabolomics pathways. In addition, we validated the expression patterns of pigments related genes though quantitative real-time polymerase chain reaction. Our goal was to obtain a series of candidate genes associated with the change in leaf color from red to green and to provide useful information for further exploration of gene function and genetic improvement of leaf color in Osmanthus fragrans.
