Targeted genotyping by sequencing of single nucleotide polymorphisms is a relatively new and highly effective genotyping method that has not been previously applied to wheat. Based on polymorphisms annotated for the wheat reference genome (IWGSC RefSeq 1.1, Chinese Spring), we selected a set of about 16 thousand valuable for breeding SNPs that were used to develop a custom SeqSNP panel for wheat genotyping. This panel was used to genotype 200 winter wheat accessions from the collection of the National Grain Center in Krasnodar, Russia. The genotypic information was used to analyze the population structure and conduct genome-wide association studies on agronomical traits. Selection of SNPs was done at the Laboratory of Applied Genomics and Crop Breeding, All-Russian Research Institute of Agricultural Biotechnology. The development of the SeqSNP panel (probes) and sequencing were both done commercially at LGC Genomics GmbH.
