GNOMES example dataset: processed H3K27me3 ChIP-seq data from mouse cerebellum (P12–P21)

This dataset contains processed ChIP-seq data provided as an example dataset for the GNOMES framework (Genome-wide NOrmalization of Mapped Epigenomic Signals). The original ChIP-seq data were generated by Matlik et al. (2023; doi: 10.1101/gad.350594.123) and are publicly available via the Gene Expression Omnibus (GEO) under accession GSE223487. Raw FASTQ files were downloaded from GEO, quality-filtered using fastp, and aligned to the mouse reference genome (mm10) using bowtie2 (--phred33 -q --no-unal). Aligned reads were then processed using samtools (-F 772 -q 20) and Picard to remove unmapped, secondary, low-quality, and duplicate reads. The resulting files correspond to uniquely aligned, duplicate-removed BAM files, ready for downstream analyses with GNOMES. This dataset also includes chromosome size files and ENCODE blacklist regions for the mouse genome (mm10). The provided files are intended to reproduce the H3K27me3 ChIP-seq analysis from mouse cerebellum at postnatal day 12 (P12) and P21 presented in the GNOMES manuscript.
