Target enriched sequencing enables genomic variant characterization within diverse microbial populations

Using Mannheimia haemolytica in cattle as a proof-of-concept, we demonstrate that target-enriched shotgun sequencing increases on-target sequencing results by several orders of magnitude, reveals the common co-circulation of multiple variants in hosts, and achieves this without the need for culturing.
