In this study, we constructed the pangenome of Z. tritici based on 19 isolates sampled over six different continents and covering the global distribution of the pathogen. We find major chromosomal rearrangements segregating within the species together with extensive presence-absence variation for a range of pathogenicity-related gene functions. We also found major shifts in the transposable elements content across the species. Jointly our data present the largest non-model eukaryotic pangenome to date, providing an unprecedent toolbox for the analysis of adaptive evolution in a damaging fungal pathogen
