The overall aim of this project is to improve pan-genomic resources for rainbow trout through long-read transcript sequencing and the generation of multiple de-novo genome assemblies. We sequenced polyA mRNA from four, immune-response enriched samples using long read IsoSeq (PacBio) sequencing. Each sample was comprised of equal amounts of RNA pooled from 10 fish. The RNA samples were extracted from whole body of rainbow trout fry. The rainbow trout were from the USDA-ARS National Center for Cool and Cold Water Aquaculture (NCCCWA) bacterial cold water disease (BCWD) resistant or susceptible lines (ARS-Fp-R and -S) that were challenged five days prior to sampling via IP injection with Flavobacterium psychrophilum (Fp), the causative agent of BCWD in salmonids, or were injected with PBS as sham control. The Fp strain used in the disease challenge was a wildtype virulent strain (CSF259-93).
