Cryptospordium parvum and Cryptosporidium hominis are the most relevant species of this genus for human health. Both cause a self-limiting diarrhea in immunocompetent individuals whilst in immunocompromised the intestinal disease can lead to death. Despite its importance, only one reference genome of each species have been analyzed and published. These two reference genomes were sequenced using automated capillary sequencing and no NGS platform has been applied so far to improve annotation nor assembly. In the case of C. hominis, the difficulty to be cultured under laboratory conditions is the main drawback that restricts a larger number of analyzed genomes. In the present study, using NGS DNA-seq and RNA-seq data, an upgraded version of the genome annotation of C. parvum Iowa reference strain is presented as well a new reference genome of C. hominis that was directly isolated from human stool.
