Pearl millet (Pennisetum glaucum) is an important crop in semi-arid tropics, and genomic resources like high-density linkage maps are needed to map the QTLs controlling agronomic traits. A RIL population involving PT6029 x PT6129 cross was used for GBS library preparation and sequencing. High-quality SNP markers were identified with stringent filtering on sequence data. The genetic linkage map was developed using RILs containing 993 single-nucleotide polymorphisms (SNPs) across all seven chromosomes. The average SNP markers density was 1.04 SNP/cM in the final map covering a total genetic distance of 1035.21 cM. The QTL mapping identified many stable QTLs associated with agronomic traits across the environments.
