The underlying mechanisms of recovery of motor function after stroke are an important study target to enable individual rehabilitation strategies and improve motor outcome of patients. To this end longitudinal studies of stroke patients are crucial to further increase our understanding of such mechanisms. The present data set provides longitudinal magnetic resonance imaging data of 36 ischemic stroke patients and 15 healthy controls. Data were acquired at 3-5, 30-40, 85-95 and 340-380 days post stroke onset for the patient group. The data set was brought into [BIDS](https://bids.neuroimaging.io/) structure and annotated following the [openMINDS](https://openminds-documentation.readthedocs.io/) standard to prepare it for the automated preprocessing pipeline tailored for stroke data ([Bey et al. 2024](https://doi.org/10.1002/hbm.26701)).
