Additional file 4: Dataset S3. Condition-specific polymorphisms between the resistant and control conditions with transcript annotation information. The KisSplice pipeline (see Methods) was used to identify condition-specific polymorphisms (SNPs). We only considered SNPs displaying an adjusted P-value below 0.01, a minimum coverage of 20 per replicate and condition and a magnitude of the differential allelic usage (Absolute Deltaf/DeltaPSI) above 0.2 (20%). Only polymorphisms within the coding region of the transcript and found non-synonymous were further analyzed. Columns 3 to 10 are the normalized read counts of each variant for each replicate and condition. Annotation was performed using FunctionAnnotator (see Methods).
