README Data and code for the manuscript submitted to Integrative Zoology Note for reviewers: Integrative Zoology operates under double-blind peer review. Author names, affiliations, funding agencies and acknowledgements have been removed from this deposit. They will be added to the metadata after acceptance. Contents This deposit contains the raw data and the analysis script needed to reproduce all results, tables and figures of the manuscript. Data files (CSV; semicolon-separated, read with read.csv2) The seven CSV files below are loaded by the analysis script. Column names below are the original headers (in Portuguese) – the script renames them to English during data wrangling. Shared conventions across files: animal – individual ID. mes / Estacao / periodo – sampling month, season (Portuguese: primavera, verão, outono, inverno) and seasonal period. foto / fotos / Foto – photograph ID used in the image-based quantification (one individual usually has several photographs). Biometricos.csv – somatic indices (one row per individual) animal – individual ID. peso – body mass (g). Renamed to weight in the script. tamanho – snout-vent length (mm). Renamed to SVL. IHS – hepatosomatic index. Renamed to HSI. mes – sampling month. The scaled mass index (SMI, Peig & Green 2010) is computed inside the script from peso and tamanho – it is not stored in the CSV. Melanina.csv – hepatic melanin (one row per photograph) animal, fotos, mes, estacao. melanina – melanin area per photograph (proxy for melanomacrophage pigment). melanina_total – total melanin per individual / photograph series. Glicogenio.csv – hepatic glycogen (one row per photograph) animal, fotos, mes, estacao, periodo. glicogenio – glycogen area per photograph. glicogenio_total – total glycogen per individual / photograph series. Hemo.csv – hepatic hemosiderin (one row per photograph) animal, foto, mes, estacao. area_total – total measured area. hemossiderina – hemosiderin area per photograph. Lipo.csv – hepatic lipofuscin (one row per photograph) animal, foto, mes (capitalised in the raw file; standardised to lowercase by the script), estacao. area_total – total measured area. lipofuscina – lipofuscin area per photograph. Densidade_porcentagem.csv – volumetric density of hepatic tissue components (one row per photograph) animal, foto, mes, estacao, periodo. hepatocito – hepatocyte density. Renamed to celldens. sinusoide – sinusoid density. Renamed to sinusoid. cmm – melanomacrophage centres density. vasos_saguineos – blood-vessel density. Renamed to bloodVessel. ductos_biliares – bile-duct density. Renamed to duct. total – sum across the components above. Morfometria.csv – hepatocyte cell morphometry (one row per cell/photograph) animal, mes, Estacao, periodo, Foto. Hepat – hepatocyte identifier / count. AreaHep – hepatocyte area. Renamed to cellArea. AreaNucleo – nuclear area. Renamed to nucleusArea. VolNucleo – nuclear volume. Renamed to nucleusVolume. VolHepat – hepatocyte volume. Renamed to cellVolume. RNC – nucleocytoplasmic ratio. Renamed to NCR. Units for the histological / morphometric measurements (e.g. µm², µm³) follow those described in the Materials and Methods section of the manuscript. Climatic variables (tmax, tmin, precipitation, drought index, relative humidity) are not included as a CSV file: they are downloaded inside the script from the BR-DWGD and TerraClimate products via the fetch_data() function, so reproducibility requires only an internet connection. Analysis script Data_analysis_workflow_v12.qmd – Quarto document (R) reproducing the full analytical workflow described in the Materials and Methods section: data import, cleaning, exploratory analysis, statistical models and figures. How to reproduce Place all seven CSV files and the .qmd file in the same working directory. Open Data_analysis_workflow_v12.qmd in RStudio (or any Quarto-compatible IDE). Render the document (quarto render Data_analysis_workflow_v12.qmd) to reproduce the full analysis. Software R (the script was developed under R; any recent release should work). Quarto. R packages required by the workflow are loaded at the top of the .qmd file. Climate downloads require internet access.
