The aim of this study is to assess variation in HIV genomes in individuals at different stages of antiretroviral therapy. DNA sequencing was performed for peripheral blood mononuclear cells derived near full length proviral genomes amplified from 20 HIV-1 clade C infected individuals from Mumbai, India. Variation analysis was performed with residue wise mutation data as well as in silico reconstrected quasispecies. The study documents drug resistance mutations as well as assesses applicability of haplotype reconstruction algorithms in clinical diagnosis for optimal disease management.
