Microbial communities associated with livestock manure inputs and rhizosphere habitats can influence nutrient cycling and the dissemination of antimicrobial resistance. To enable comparative analyses of manure- and rhizosphere-associated microbiomes, we generated and curated a 12-sample shotgun metagenomics dataset of maize rhizosphere soil (RS) collected from an integrated crop-livestock system.
