We describe sc-GEM, a method for targeted multimodal analysis of genotype, gene expression and DNA methylation in single cells using an automated, high throughput microfluidics platform. This targeted multimodal approach is used to profile epigenetic variations within and between different cell types identified through transcriptional and genetic profiling in human fibroblasts undergoing reprogramming and primary lung adenocarcinoma. This series include targeted sequencing data of single tumor cells in exons 18, 19, 20 and 21.
