To investigate the effect of simulated shade on the genetic network regulating ovule development, we treated Arabidopsis adult plants with W or simulated shade (W+FR) for up to 24 h. After extracting total RNA from floral buds we performed gene expression profiling analysis using data from RNA-seq of two different treatments at different time points Overall design: Wild-type (Col-0) and mutant (MB2 line, an inducible transgenic line expressing pAP1:AP1-GR in an ap1 cal background) Arabidopsis plants were grown under LD conditions (W; high R:FR) until they started to flower. Then, plants were treated with simulated shade (W enriched with FR, W+FR; low R:FR) and floral buds were harvested at 0, 1, 3 and 24h. Samples were also harvested from control plants grown for 24 h under W. In the case of MB2 line, inflorescences were induced treating the plants with 2 µM dexamethasone 3 days before the simulated shade treatment
