Readme for “Raw data of neuron morphometry data from Brosig et al. 2019” <br> Joachim Fuchs & Britta Eickholt, October 2022 <br> This repository contains fluorescence microscopy images and raw NeuronJ-tracings underlying the analyses in Figure 6D-E (PRG2 WT and KO) and Figure 7C (PRG2-WT & KO +/- shRNA PTEN) of Brosig et al., 2019 as well as preprocessed images for automated analysis of these same neurons as presented in Zehtabian et al. 2022 (preprint). <br> Raw images and manual analysis.zip The folder “Original_data” contains all fluorescence images (as 8bit tiff) and NeuronJ-tracing files (.ndf, note that individual ndf files can contain tracings of multiple neurons). The folder “Results” contains by-path information in txt files for each neuron and a “Results” folder populated by R-scripts provided here with per-neuron summary statistics of axonal and dendritic morphology. The file “All_results_Manual_tracings.txt” aggregates all these summary statistics for both the WT- vs KO and the shRNA experiment. As all imaging and analysis was conducted blind to genotypes, the original image file names are maximally uninformative. The file “All_images_unblinding.txt” serves as a lookup table to identify experiments and experimental groups for each image. <br> Preprocessed for automated analysis.zip The original images were acquired with the purpose of manually tracing neurons. The developed automated tool (https://github.com/AG-Ewers/NeuronAnalysis) is however incapable of handling multiple cells on one image, especially if those cells overlap. Therefore, preprocessing was performed by cropping or splitting individual images to show only one cell. Images where this was not possible or that contained large artifacts were removed from this set of images to facilitate the interpretation of the automated classifier. Additionally, we sorted images by pixel-size and annotated each image with a unique name (Experiment_BlindedGroupID_ImageID.tif) that also appears in the aforementioned unblinding file. <br>
