The present bioproject contains 118 subgingival plaque samples obtained from subjects with different periodontal health conditions, which were analysed by amplifying and sequencing the V1-V3 16S rRNA gene region using an Illumina MiSeq instrument.The experiment consisted of 53 periodontally healthy and 65 periodontitis patients. Among the latter, 6 were classified as moderate and 59 as severe. The periodontitis cases were diagnosed according to the classification of Page and Eke (J Periodontol. 2007; 78:1387-99) The attached metadata table contains information regarding the following variables for each participant: health condition, health of the sampling sites, periodontitis type (if applicable), periodontitis severity (if applicable), sample type, paired design, therapy, sample time after the diagnosis, age, sex, ethnicity, systemic condition, smoking habit (including number of cigarettes/day and months smoking), and clinical parameters (total number of teeth, plaque index, bleeding on probing, probing pocket depth (PPD) and clinical attachment level (CAL); and PPD and CAL of the sampling sites.The study subjects were aged between 24 and 75 years old, 65 of them were females and 53 males, and there were 74 non-smokers and 44 smokers. All individuals were systemically healthy and Caucasian. Also 6 mock samples named HM276, HM277, and D6303, were included to be used as quality control of sequences
