The Kluyveromyces marxianus is rapidly growing thermotolerant yeast that secretes a variety of lytic enzymes, utilizes different sugars, and produces ethanol, can also be used as a probiotic. To access probiotic potential, genomes of five K. marxianus DMKU3-1042 isolates were comprehensively and comparatively analyzed using advanced next generation sequencing ad computational approaches. The genomes of K. marxianus DMKU3-1042 isolates range from 8.15 to 9.38 Mb in size, with GC content of 39.60 to 50.90 percent, and predicted coding sequences from 8,275 to 13,288. The isolates carried genes for utilization of different sugars but abundantly for glycerol and mannose. Three subsystems (Acetoin, butanediol metabolism, Acetolactate synthase subunits, and Lactic acid fermentation) with variables genetic content responsible for fermentative production of ethanol were observed. Six subsystems of vitamins (Thiamin, Riboflavin, Pyridoxine, biotin, folate, lipoic acid) were observed in the isolates with a total of 27 encoding genes. A range of Coenzyme A subsystems genes (Coenzyme A gjo and Coenzyme A biosynthesis cluster) were found in the isolates. Genes responsible for heat and hyperosmotic shock tolerance i.e., GrpE, GroES, GroEl, and DnaK were present in all the isolates. Genes responsible for protection against reactive oxygen species i.e., SOD2, CuZnSOD, and KatE were also present in all the isolates. Genes responsible for synthesis of Lysine, threonine, methionine, and cysteine were present in the isolates. Genes for anticoagulation and anti-inflammation were also present in the isolates. The analyzed genome of the five isolates of K. marxianus DMKU3-1042 has all the probiotic properties and can be used in food and feed supplementation
