In this study, we conducted comprehensive structural and functional annotations of the genome of Cleisthenes herzensteini (high-eye flounder), a species of significant ecological and economic importance. The structural annotation employed a multifaceted approach, integrating ab initio prediction, homology-based prediction, and RNA-Seq-assisted prediction. Utilizing advanced software tools such as Augustus and SNAP, we successfully predicted 23,419 non-redundant protein-coding genes through EvidenceModeler integration, with structural features closely resembling those of its phylogenetically related species. For functional annotation, the predicted protein sequences were systematically aligned against public databases, including Swiss-Prot, using the DIAMOND algorithm, resulting in the annotation of 22,919 genes (97.86% of the total). This study not only enhances the genomic information base for Cleisthenes herzensteini but also provides a robust foundation for molecular breeding programs, germplasm resource evaluation, and in-depth research into the evolutionary mechanisms of this species, thereby offering critical support for sustainable fishery resource management and conservation efforts.
