Here, we report the complete genome sequences of 11 severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) variants of concern from the Philippines. Sequences were obtained from nasopharyngeal and oropharyngeal swabs from Filipino COVID-19 positive patients. Lineage analysis showed the presence of 3 B.1.1.7 and 8 B.1.351 out of 11 genomes from samples collected from early 12 March to 8 April 2021.
