Single-cell DNA sequencing has the potential to reveal detailed hierarchical structures in evolving populations of cells. Here, we present an approach for single-cell bacterial sequencing of in vitro experiments to study bacterial evolution. Using populations of a hypermutator strain of Salmonella grown under antibiotic stress for 150 generations, we identified the presence and prevalence of sub-populations within a community that was not resolvable from bulk sequence data. Our results show the applicability of high-throughput single-cell sequencing to experimental evolution experiments that allows population dynamics to be studied in unprecedented detail.
